Diets typical of wealthy, industrialized countries have measurably lowered gut microbial diversity, and researchers link that shift to higher rates of inflammatory bowel disease, metabolic disorders and immune dysfunction.
A 2025 review in Frontiers in Immunology points at a familiar set of culprits, ultra-processed foods, refined sugars, saturated and trans fats, high salt and additives such as emulsifiers and artificial sweeteners. The authors describe how these ingredients thin the protective mucus layer of the gut and crowd out beneficial bacteria like Faecalibacterium prausnitzii and Bifidobacterium.
The countervailing evidence points to a fairly narrow list of foods. Vegetables, legumes, whole grains such as oats and barley, and fermented foods including yogurt, kefir, kimchi and sauerkraut turn up repeatedly in trials of microbial recovery.
A three-week clinical trial published in Cell in January 2025 built those components into a menu called NiMe, short for Non-Industrialized Microbiome Restore. The diet delivered 22 grams of fiber per 1,000 calories and cut out dairy, beef, wheat and processed foods.

What changed in three weeks
Participants who followed NiMe for 21 days saw a 17 percent drop in LDL cholesterol, a 6 percent reduction in blood sugar and a 14 percent decline in C-reactive protein, a marker of systemic inflammation. They lost weight without eating fewer calories.
Gut sequencing showed pro-inflammatory bacteria falling back and fiber-fermenting microbes rising. Bacterial genes that erode the intestinal mucus layer were also less active. Lead researcher Jens Walter of University College Cork has said that supplements alone are unlikely to make up for a poor industrialized diet.
Why fiber and fermentation matter
A Frontiers in Nutrition review published in April 2026 explains that dietary fiber acts as fuel for beneficial bacteria such as Faecalibacterium prausnitzii, Roseburia and Bifidobacterium. These microbes then produce short-chain fatty acids like butyrate that help keep the gut lining intact.
Prebiotic fibers like inulin and fructo-oligosaccharides feed the same organisms. A 2024 review from University of California, Davis researchers describes how probiotics and prebiotics influence gut, liver, brain and bone health, though whole dietary patterns tend to outperform single ingredients.

A short starter list
For a practical entry point, the trial evidence supports leafy greens and cruciferous vegetables, legumes like beans and lentils, whole grains such as oats and barley, and fermented foods like yogurt, kefir, sauerkraut or kimchi.
Consistency matters more than intensity. The NiMe changes emerged over three weeks of steady eating, not days.
